Hacia el final de la historia principal de Madoka, una serie de sucesos evidencia que se han generado diferentes líneas temporales, contando la historia de diferentes maneras y donde los hechos se desencadenan de inesperadas formas. The Different Story retrata una de esas líneas temporales. ¿Cómo habría sido la historia de Madoka si la vida de cada personaje fuera diferente? Esta nueva versión comienza con Mami enfrentándose a las brujas hasta que aparece Kyoko, quien al verla luchar, le pide ser su aprendiz. Los personajes de siempre más otros nuevos, en una apasionante e inesperada nueva historia. The Different Story se permite ahondar en detalles de la vida de las chicas que no se habían contado antes, como el frágil estado mental de Mami presionado por las situaciones que debe vivir, y cómo del trabajo de Kyoko y Mami depende el hecho y el motivo de que Madoka acepte convertirse en Puella Magi.
